It's possible to create a category type and not have it display in the main menu. See the screen help for the Menu Template (located in the Template Storage Screen | Website Menu Template).
View the examples and look at the "<menu-categorytypes include-ids="x,y,z">" Where "x,y,z" are the internal id's of the Category Types you would like to include on your menu.
Unfortunately, it's not possible at this time to exclude a Category from displaying in your menu (while still using an automated menu).
It would be possible if you code your menu using standard HTML and not use the keyword AUTO_GENERATED_MENU_MAIN.

just to add that it is also posible the
<menu-categorytypes exclude-ids="a,b,c">
